Two quick checks before posting: try clearing your browser cache, and press SHIFT+O on any Staff Panel page to enter Safe Mode (a stock osTicket with no enhancements). If the problem still shows in Safe Mode, it's in osTicket itself, not osTicket Awesome. But let us know about the issue either way.

I just setup a fresh OSTicket copy in windows server 2016 host with IIS 10, PHP, 7.0 and MariaDB. The issue I'm seeing is that the system isn't saving my Custom theme or any of the default ones. Please assist.
That sound lika a permissions issue, the web server needs to be able to write to the themes folder.
On IIS you can change the settings in the IIS MMC.
